The burglars broke into an empty flat above an ATM at Cefndy Stores on Cefndy Road
DS Elfyn Hughes of North Wales Police said it was not yet known if any money was taken.
He said: “I would appeal to any witnesses or to anyone who saw any suspicious behaviour, or who may have information about this incident, to contact police on 101 quoting reference RC16173658.”
Fire investigation officers remain on the scene this afternoon and are continue to look into how the blaze was started.
The shop and flat remain taped off by police.
A North Wales Fire and Rescue Service spokeswoman said: “We were called to a building fire on Cefndy Road in Rhyl at 2.26am.
“We sent four appliances to the scene.
“The cause is currently under investigation and fire officers remain on the scene.”
A Welsh Ambulance Service spokesman added: “We were called at about 2.30am to reports of a house fire on Cefndy Rd in Rhyl.
“We sent two emergency ambulances and a rapid response vehicle to the scene, but no injuries were reported.”
